so am i right in thinking this flag is now ignored if shapes have shaders with transmission values, and is there anyway to override this at render time?

Built-in shaders will ignore the opaque flag on geometry. From the 5.3 release notes:
To preserve the previous look you can make your shader opaque or use a ray switch to make it opaque only to shadows.
